You can set up your Windows installation on your 980 Pro and use it as the boot drive for your new PC. The setup will work with your existing 500GB SSD, and you should be able to keep the same Windows key from your current build. No need to upgrade the GPU at this time since the 50 series release is still pending.

Windows keys are now linked to Microsoft accounts. If you logged in with an account on your previous computer, signing in on the new one should let you activate and move the key to your current device. Be aware this might turn off the key on your old PC.

Set up Windows by placing the USB stick on the drive during installation. Log back into your Microsoft account on the new system. This avoids paying each time you purchase Windows.

No clear issue with installing Windows from an SSD, but the thermal paste on the AIO might need attention after the bump.

For your project, Windows must come from a bootable drive, not just the .iso file on a single disk. Microsoft recommends using a USB or DVD with a bootable installation media. Your aio thermal paste is acceptable; any minor issue will be resolved once you power on.
