Yes, there should be roughly an inch or half an inch gap between the video card heatsink and the PCIe slot top. The small PCIe X1 card on the riser cable will fit beneath the heatsink. Position the card near the orange line (refer to the picture at the bottom); there may be extra space available. You can gently adjust the cable so it barely contacts the card, and if you're concerned about melting, apply a thin layer of mylar tape or aluminum foil along the contact area (aluminum foil works well).
