Bioshock 1 and 2 cover all the main themes except perhaps the "human zombies" angle. They’re essentially characters who heavily used drugs, relying on weapons instead of running from danger.

It's odd when you read the question—you expected several examples, but most seem limited. The ones I recall are already listed (Fallout, HL², Bioshock), which is about it. While many games explore post-apocalyptic settings, few deliver strong environmental storytelling to evoke a genuine sense of melancholy and nostalgia. I wish more titles could offer that emotional impact, similar to how some Adventure Time episodes make you feel.
