I have numerous modifications on Skyrim and require a complete reinstall on my PC, which means I must back up both the Mod Manager and all my mods. I checked their instructions online, but it’s clear I need to save the Mod Manager along with the mods inside it, not just the mods in the game itself.

Ensure your Mod Organizer is set up correctly by backing up the relevant folder inside the Mod Organizer directory. Copy the contents back over, and your mods should align with the original configuration. Additional steps may be required to fully restore everything, but it shouldn’t be overly complicated. Remember to save files so you can reinstall them easily if needed.

In NMM there is a toolbar icon at the top. Pressing it opens a menu with options for the game's folders, NMM's mods, and the installation details folder that records your installed mods.

Decide whether to save just the mods or the entire Skyrim data folder. You can download Skyrim yourself or back up all your games along with their Nexus Mod Manager files.

Backing up the NMMs mods folder keeps all your downloaded mods, though you’ll have to reinstall them later. If you save your Skyrim data folder, the mods stay, but you must also back up the Install Info folder so NMM recognizes your installation.

I saved every directory named Nexus Mod Manager, including the one with all your mods. I also transferred your entire Steam library, ensuring your Skyrim files are safe.
