I managed to set up the game and plan to add the DLC soon. My question is, do you enjoy it after the main plot, or does it appear later in-game?

Usually you wait until after the main game, but since it's an alternate timeline where George Washington must be stopped and Ratonhnhaké:ton must stop him, you can play it before the main game if you really want to. This way you get to enjoy playing AC 3. Keep in mind the DLC story is divided into three parts, so try to get it when it's on sale.
