I own a matx board and an MSI 3060 Ti with a 51mm size. Previously, Snowman T6 Ultra (100mm) fit well, but I'm concerned it might not work with my GPU. The PE SE is 110mm—anyone has used this cooler on a matx board with a smaller GPU?

I haven't encountered any GPU clearance problems with the PA 12 SE. It features a 120mm air cooler, which wouldn't typically cause clearance issues unless the design is flawed. Larger coolers such as the 140mm NH-D15 require a motherboard with specific PCIe slot spacing, making it a definite concern. The system I own uses a PA 120 SE without a dGPU, and I haven't noticed any potential clearance issues. It appears to be a well-engineered 120mm tower cooler.

You need to position the longer side at the top right corner.

Sure, the cooler will be positioned nearer the top panel of your case, as long as you follow this rule, you should be fine.
