Consider testing it. In the worst situation, simply erase the phone, reinstall it, and then add it back.

You can simply update GApps without clearing it, and it works smoothly.

I successfully set up Google Apps after installing and configuring CyanogenMod. Just flashing it should resolve the issue. If it fails, restarting everything again might help.
