I have the i7-6700k, Cryorig H7, and MSI Krait 3x. The fan is positioned to blow towards the IO Shield (the actual fan is right next to the DIMM Slots). The Cryorig H7 has 4 pins. Should I use fan 1 or fan 2? Thanks!

It doesn't really matter. There are two headers because some coolers have two separate fans. Number 1 would be a normal default. Also, if possible, it could be better to direct the fan toward the front of the case and blow out toward the rear to improve airflow design.
