I already own an MSI B350 gaming carbon pro and I'm planning to add a CoolerMaster MasterLiquid ML240R. To manage the RGB effects from the gaming app, I need to link the water cooler to the motherboard, right? But is that possible? And if not, how trustworthy is the Coolermaster website for downloads? I attempted to install it but it didn't work.

If your motherboard doesn’t have these headers, I assume the ML240R includes its own external RGB controller that lets you manage it via software or buttons.
