I’m having trouble placing the sound card in the top X1 port since it conflicts with the graphics card already in the top PCI-E slot (there isn’t enough room).
That was my earlier inquiry, why not allocate a lower slot for the sound card?

Sound cards have become less relevant over time. Back in the 90s, a PC with one would simply play beeps and that was acceptable. By around 2005, built-in audio outperformed those cards. Today's integrated sound is generally sufficient for most users. Options like external DACs and amplifiers are worth exploring. I personally use an amplifier with my desktop headphones at work. If your built-in audio works well, skip worrying about sound cards unless you've addressed these steps:
1. Installed high-quality speakers (e.g., KEF LS50).
2. Positioned speakers correctly.
3. Added a subwoofer or multiple subwoofers.
4. Treated the room to minimize echo reflections.
The graphics card is functioning in x8 3.0 mode in the second PCI-E slot because your setup doesn’t support a dual GPU configuration. It should operate normally in x16 2.0 mode, just as it does in the top slot. Your question might be based on a misunderstanding.
