I usually handle this myself since that's where the programs should be. EDIT: I'll look for you if you put them in your downloads folder...
You can store the files anywhere in your Windows directory, and having them scattered doesn’t cause harm. The specific folders such as /windows and /program files exist only to keep files neatly arranged in their designated spots. It’s similar to a bookshelf where books are placed randomly but remain accessible; for humans, an unordered layout looks more appealing. (+1 to the clean downloads folder)
Gained a lot from my previous computer, but I never took it out for cleaning.
Feel free to place them wherever you want, as long as you have write access to that folder. There’s no danger of harming anything unless you accidentally remove something crucial during the process.
