Yes, both ports support PCI. I believe one port is 3.0 and the other is 4.0, meaning not both can be 4.0. Otherwise, two NVMe drives should work fine.

The top unit is a 4.0 with a CPU connection, while the lower one is a 3.0. Once the lower unit is active, two SATA ports will be turned off. I’m hoping this setup will function properly since I purchased two NVMe drives.

It will function properly. You'll simply lose two SATA connections, which means the two closest to the bottom will be turned off, resulting in four ports remaining.

I didn't locate any information about NVMe support in the M.2 slots. Checking the manual and the official specs didn't reveal anything related to NVMe.
