It's possible the account you set up through the Riot website was created on a different server than the one you're trying to access. I've experienced this before—I wanted to play in EUW but ended up logging into an EUNE account because the text was too small. To verify your current server, click the GEAR icon in the top right corner when you first open the LOL client (before seeing the username/password field). If you made an account on the wrong server, you can still log in and transfer your account for free, assuming it's your first transfer.
