You have your Level 40 character and you’ve completed the main story. You were planning to tackle side quests, but then you created three backups just in case. Unfortunately, the system deleted all your saves from the main game. Are these files stored in your Steam folder? It’s quite surprising that you can’t have multiple saves at the same time—please let me know if I can assist further.

Files are stored in My Documents → My Games → Fallout 4 → Saves. If it's a new character, it might be because of a recent update for managing saves in Fallout 4. Loading a save for character B won’t show saves for character A. There should be an option to display all characters when loading. Otherwise, I’m unable to assist further.

Files are stored in My Documents → My Games → Fallout 4 → Saves. If it's a new character, it might be because of a recent update for managing saves in Fallout 4.
