Streamline the execution of tasks, applications, processes, services, and anything else you intentionally don’t need running.
Start by booting without any games or programs active. Then use Process Explorer (run with admin privileges) to understand what’s happening.
This process may require some work:
Adjust filtering and sorting options in Process Explorer to reduce the displayed information. It might take some experimentation to get it right, and you might need to tweak settings to uncover the problem.
Gradually open each affected program one at a time, carefully and methodically. Give it time for the program to settle into a stable state where Process Explorer doesn’t move around. You may have to wait—perhaps the issue emerges after a certain period. Task Scheduler could be involved.
By observing the programs in question, you might notice common processes related to the symptoms. Remember, some processes are essential and absent from the affected ones.
Keep in mind that if any mods you’re using are cheats or not compatible with the game, developers may be discouraging such modifications.
As per your comment #5: “So, I think this may be an issue beyond BF2 and FrostyFix,” it seems possible.
Also consider that initially you had no issues, but problems appeared only after a while of inactivity.
In the meantime, developers might have improved.

It's unlikely this will function because the issue lies in the task manager listing versus the taskbar display. The window appears there but isn't visible in the taskbar. Typically, moving to the taskbar or switching it on resolves the problem. You can click the app, press ALT-SPACE, then M, and move the mouse to reposition the window. If this helps, I have no idea how apps remember their positions across different screens or GPUs—well, if it does, good. Otherwise, try again.
