2 AIO Coolers

Could it work to have two AIO water coolers—one Kraken x62 for the CPU and another Kraken x42 paired with a NZXT G12 mount for the GPU—all inside an NZXT S340 Elite case?

Yes, it's feasible. I'm uncertain about the elite case, though, because the available positions aren't ideal:
Radiator Support
Front 2 x 140 or 2 x 120mm (i.e., 280mm or 240mm, radiators)
Rear 1 x 120mm (120mm water coolers aren't great)
the x42 is 140mm
the x62 is 280mm
a custom loop works better in the S340 elite.
