You could use both options if you could accommodate the data from all three drives onto the one with duplicates. However, it isn't possible at the moment.

Sure thing. Set up three folders on the same drive. Store each set of files in its own folder. Use the duplicate finder tool on that drive to locate everything. Afterward, combine the contents. Also, CCleaner supports scanning across multiple drives (Tools > Duplicate finder).
