Recently, I've experienced problems with my motherboard. After unplugging my GPU, I'm unsure if scratching the PCIe slots is okay. This issue seems to be happening with my RAM too. Please advise.

It seems like everything looks standard, just a typical PCIe card on your desk.

It's typical for a thin oxide coating to get minor scratches upon touching the pins. Consider using compressed air or a blower to blow into the slots instead of blowing with your mouth.

I’m curious about this because after replacing the RAM, it didn’t boot and I assumed it was the RAM module with the marks. It turned out the issue was the motherboard itself.
