You're having trouble aligning the mounting holes with the standoffs because the pre-installed IO shield is obstructing them. Can you take the IO shield off? If possible, removing it will allow proper alignment. If not, consider checking the board's orientation or consulting the manual for alternative installation methods.

Only a few screws are necessary to secure the board, around five or six. The I/O shield must remain in place.

Did you change the standoffs for E-ATX since that matches the motherboard? Having a photo would help. As @PDifolco mentioned, you can bypass a few mounting spots if needed, but keep in mind there’s no support behind that section when inserting cables or expansion cards.

Sure, most screws don’t need to be perfect, but if you have misaligned pins, you might want to remove some. As discussed, adjust the standouts for E-ATX and retry. I haven’t seen a mobile IO shield that won’t fit unless the case is extremely inexpensive. I’m not familiar with the newest case makers—just someone working in a corporate tech setting.

After detailed examination, a sticky surface between the motherboard and the I/O shield is creating a spacing problem. The I/O shield fits into the case, but the sticky pad prevents holes from aligning with standoffs. In the E-ATX setup, the standoffs work fine.

There is some sort of foam pad between the io shield and motherboard. I can only get 1 or 2 holes to line up because the io shield is offsetting the motherboard just enough to move the mounting holes away from the standoffs. Edited August 15, 2022 by Johnrtx94

You're close, just need the i/o shield to align properly. Check if there are any clips or a lip on the io shield that should connect to the opening. The manual suggests placing it at an angle and pushing it down; consider removing the rear fan for extra space and clarity.
