We updated it correctly. Even after placing files on a different storage device, clearing Windows which tracks these changes requires a full reinstall.

Sure, you could check the add/remove programs area for any repair settings. If not, simply reinstalling might be the best solution.

I thought keeping everything on a different disk would prevent needing to reinstall them.

I believe there could be a solution. The program data file from the backup I created before reinstalling Windows might help.

Certain applications function in a "portable" setting where all key configurations reside in its own directory, or they save preferences in shared locations such as AppData (C:/Users/<your name>/AppData), which can be moved. Others do not support this and necessitate a complete reinstall.
