I think the wire before the port might be the issue. This is what I do professionally, and we often encounter faulty cables and fewer problems with ports. Cables are moved a lot and take more wear than ports, so your cable barely handles 1Gbps over short distances. Consider upgrading to a new Cat6 if the problem persists, then check the ports.
