It doesn't matter if it's set up for 16 lanes; the main concern is compatibility. Most graphics cards handle 8 lanes just fine. Regarding the chipset fan, the smaller slot should provide better airflow.

Only the first position operates at x16, the remaining x16 positions aren't connected to run at x16. The second unit connects to x8, and the third is limited to x4.
