I tested malwarebytes several times. The rootkit analysis was extremely slow, yet the standard advanced scan came back clean.

It's unusual that the rootkit scan takes so long; wait for it to complete. Also, if the rootkit is reinstalling Windows isn't helping, you might need to re-flash the BIOS as well.
