The main issue seems to be the GPU not functioning in the primary PCIe slot, while it works fine in the secondary one. Attempts made include updating BIOS, re-seating the card, resetting CMOS and RAM, using different GPUs, and changing BIOS settings between UEFI and Legacy modes. The GTX 1060 runs perfectly in both slots. I've also used a PSU with BeQuiet certification and a 500W power supply. Since I'm not an expert, any advice would be welcome.

It's possible the slot got harmed during the removal of the 460 or while placing the 1060. The 460 might have been rechecked after the 1060 failed.

It had issues before I handled it, the slot didn’t function properly. Currently I’m using the 1060 in the second slot while the 460 remains operational in both. No visible damage was found, thank you for the advice!

No clear signs suggest the card activates—no fans spinning, and the main system remains powered.

When I turned on the PC, the MOBO's RGB lights activated, the VGA light turned red, and the GPU fans started spinning briefly before slowing down. The system remained active until I powered it off. After installing the 460, the 1060 fans kept spinning without stopping, but eventually returned to normal once I unplugged it. It seems the 460's configuration might have been similar to the 1060, but the 1060 settings reverted, causing the fans to stop when there was no real task running.

With the 1060 in the highest position and 460 in the button area, you were still unable to start and see the VGA indicator.

I haven’t used them together since there aren’t enough VGA cables, but the 460 functions in both slots while the 1060 only works in the second one. The VGA indicator only turns on when the 1060 is in the top slot.

I started with a B350 equipped with 1500x. After a BIOS firmware update, the top slot stopped working with my old 1060. I couldn't determine the cause since the second slot functioned and airflow wasn't an issue. I upgraded to an x570 w/2600x and the top slot worked perfectly. Some suggested the top slot is unique because it connects directly to the CPU's PCI bus, possibly for special purposes or due to a technical quirk. My usual approach would be to reinstall the latest BIOS, reload the system with optimized defaults, then test with the card in the top slot, using just a little RAM and your keyboard. Ensure no other devices are on the PCI bus. If that works, tweak the BIOS settings and check again. If it succeeds, add more components and run the full setup. Alternatively, keep the 1060 in the bottom slot and let it run normally.
