They refer to saved game files. These usually require only a few megabytes and load quickly, often within seconds. You might want to back them up before removing them. This appears to be the recommended approach since it should function without issues.

All save game files need to be saved to Uplay, and you can only download them again if necessary.

They need to be located in your C: drive. Once found, simply copy them and relocate them elsewhere; after reinstalling, you can restore their original position. If not, they should be re-downloaded from UPlay and replaced with just a few seconds.
