It's mostly due to users adding unnecessary files and altering registry settings, sometimes caused by malware from installing random software.

Windows also offers several tools to examine internal files. While checksumming is helpful for user files, it’s essentially built-in for system files as well. Additionally, your drive's checksums verify all the data on it, ensuring no corrupted information is returned.
