The ASUS X99-M WS with a fresh Windows install results in 2300 fewer pass marks. What should you do?

I've really liked my ASUS X99-M WS / 5820k setup over the past few years. Using the Asus AI3 Suite, I was able to consistently achieve a stable score of 15300 PassMarks in their benchmark test (the base score before optimization was 13000). But after recently reinstalling Windows 8.1, my maximum achievable score dropped to 13000 OC'd, with only 11000 not optimized.
I've searched extensively for solutions and installed the latest ASUS drivers for the MOBO. If anyone has suggestions on why this is happening, please let me know.

Upgrade to the latest Intel chipset and SATA drivers via the Intel website.
Occasionally, Windows 8.1 releases updates are delayed.
Have you customized the RAM settings?
