It happens because the app is saving the file in Skype's default location by default. To fix this, you can change the download destination to your preferred folder, such as the Downloads folder. You might need to adjust the settings in the app or use a different method to specify the save path.
Tools > Options > IM Settings > "Display advanced settings" > "Upon file arrival..."
I've tried this before. The problem is that even though it says the change occurred, it doesn't actually update anything.
