I’ve left my old motherboard, CPU, and fan on eBay, wondering if it was a bad move. It’s tricky to wrap everything up because the fan is still attached and the fan is large. I’m unsure what to put inside the box to protect it properly.

You can do it. There are some YouTube clips showing how the unit was installed, just go backward. Usually you take out the fans, undo the screws, and lift the cooler—give it a slight twist while pulling it off can be useful if the thermal paste is securing it.
