You can retain the files but it's best to start with a thorough clean. Place them on a flash drive or back them up in the cloud before wiping the drive and installing.

If they're on another partition besides the Windows one, then it's possible. You can simply change the layout of your C drive and set up Windows there. It won't affect any other partitions.
