Begin counting from the CPU socket, and slots 2 and 4 are typically suggested for dual-channel operation. I haven’t performed thorough testing, but it doesn’t appear to make a significant impact as long as each channel has one module. Slots 1 and 2 form one channel, while slots 3 and 4 make the other.

Your motherboard is from MSI. It's recommended to allocate the 2nd and 4th slots for dual-channel configuration.

Expect minimal variation. When overclocking manually to the highest setting, a small discrepancy could occur. It's not just MSI; most consumer dual-channel mobos with four slots suggest pairing two with four.
