My system might be infected, I don’t know, but that’s why I’m cleaning it and thought maybe going with Windows 11 would be better since they’re killing 10 and ending support for Windows 10. Now my questions are:

1) Should I enable Secure Boot and TPM before or after a clean install?
2) Is it really a bad idea to turn on Secure Boot when there’s malware or something on the PC?
3) How does the key stuff for Secure Boot and TPM actually work? It seems like making keys on a PC wouldn’t be a good idea.

It depends on the malware you're dealing with, but enabling TPM is necessary for a clean installation of Windows 11.

TPM and UEFI are required for Windows 11.
Secure boot is optional—it must just be present.
What? Asking for clarification.
Key points? You might have meant secure boot keys.
You can find more details here: https://learn.microsoft.com/en-us/window...cure-boot/

So make sure tmp is enabled before the clean install. Got it. For my second question, in a hypothetical case with full malware presence, turning on secure boot wouldn’t seem wise—I’d avoid creating keys on an infected system. As for timing, I’m not sure whether to enable secure boot before or after the clean install.

For absolute security, activate secure boot immediately.
