Many blocked domains don't always indicate the right ones are restricted. Which lists are you referring to? It's also possible your devices or gateway are switching to a backup DNS. Make sure you're relying solely on pihole for DNS resolution.

I set up my Unifi Controller and Unifi API as they are. I’m unsure how to configure the Controller to utilize Pihole for routing.

You probably don't need a unifi gateway for your DNS settings. The issue might be elsewhere, like how your device is handling the traffic or the ads you're seeing. Check your network configuration and ad blockers.

It's not connected to Unification unless you have one. The DNS and DHCP settings should be configured on your router or gateway. No action needed with Unifi in this case.
