I'm having trouble using speedfan to manage my CPU and case fans, as setting the CPU fan to 0 causes the other to stop working. It looks like the fans rely on each other for their speeds.

It's tough to pinpoint without more context. It seems related to SPEEDFAN or possibly both fans being connected together.
Most motherboards come with their own fan control tools. Do you have any? (Note: I use Windows 10 on my Asus Z77 board, but the fan control software, Thermal Radar, is only listed under the W7 list)

Sorry, been a little tired today, forgot to include system specs. crosshair-V Form Z mobo, 8350 cpu, 780ti and trident x 16 gb.
