The free edition seems to work well. I've experienced consistent success. Regarding the scanning feature, MalwareBytes includes a Scheduler—daily, weekly, or monthly options. It can handle its tasks independently. I recommend using MSE and leaving MalwareBytes alone for optimal results.

Windows 7 includes Microsoft Security Essentials that identified an issue my Kasperky missed, causing me to doubt him. Windows 8 should come with Bitdefender, I think.
