We share a somewhat similar setup, possibly on different systems. Without examining your actual setup, the most likely scenario is that another process is consuming your drive without your awareness. I've noticed several times performance drops drastically because something is aggressively using the drive. Even the main drive isn't immune. I strongly recommend monitoring drive usage via Task Manager during such events. Particularly, keep an eye on utilization because it might appear only around 50%, but detailed graphs reveal one drive is operating at full capacity. Other than that, it could be related to drivers—though I'm not sure.
