Only when utilizing the 3rd or 4th M2 slot can this occur, and as noted by others, it won’t affect your GPU performance.

I don't have a 4090, but I'm using my 4070Ti at 4.0 x8 with the remaining two full-size slots for NVMe. I only saw a few hundred points drop in Cinebench 2024. If I let f@h run on the GPU it should still achieve around 13M PPD, which is quite solid.

Not according to the guide, PCI_E1, M2_2 and M2_3 all use the same bandwidth. PCI_E1 operates at 8x during device installation in M2_2 or M2_3 slots.
