Time is being provided from NTP servers hosted by my own ISP, including quad nine and ntp.org. The polling works accurately, which is evident in the logs. I'm not using Windows; instead, I adjust my time via the openntpd daemon on Linux.
It seems I might be considering a new graphics card, perhaps.

I'm almost at the end of what I think the issue might be. Next, I'll need to replace the Athlon 3000g, and if that doesn't solve it, I'm really confused. After all, by now this machine feels like the Ship of Theseus—everything's been taken out except the problem...
It seems really unlikely to be the CPU since as far as I'm aware the RTC is entirely independent of it and there's no way that the CPU locking can affect it. Of course if that's all you've got left...
Did you replace the motherboard with the same model or make, or try something else entirely?

had freezing issues with this motherboard five years ago and found a combination of BIOS settings that apparently solved it. I know you said you tried all manner of BIOS settings, but maybe not that one?
I changed from an ASUS Prime A320K to an Asus Prime B450M-A II, which should behave differently.
The only parts still unchanged are the HDDs, the case, the fans, and the CPU. Even the cables have been replaced.
It's challenging to locate a budget-friendly low-power CPU that matches the performance of the Athlon 3000g, so I might need to replace it again.
I've just updated the BIOS settings you provided. I believe I've already tried this before, but another attempt could help. Let's try it once more!
In the end, I changed the processor and found the issue resolved. The upgrade to a Ryzen 5 5500GT was cheaper and more efficient, though it still caused occasional freezes. I eventually replaced the hard drives during troubleshooting, but the old case kept freezing intermittently. Eventually, I swapped out the front chassis fan, which stopped the problem completely. It seems the fan was likely the cause, as the system had frozen before and then again after the change.
