Skyrim works well with Mod Organizer's SKSE selection in both windowed and windowless settings. Vanilla Skyrim also functions in both modes. My mods don't run in windowless mode, but they do in windowed. Please let me know if you can provide more details or assistance.

The worst game ever made might be the reason, so try running it in borderless windowed mode.

Checked the resolution setting in skyrimprefs.ini and adjusted it to 21:9.

It's worth noting that Mod Organizer provides its own .ini files for Skyrim, which you might find useful in addition to the standard ones in the game's folder.

You referred to SKSE, which points to Oldrim (2011). I use Nexus Mod Manager for my mods, keeping the latest version, and I've never had issues running Skyrim at 2560x1440 Borderless with full windows. The setup was done via the standard SkyrimLauncher.exe from the official installation folder.

The launcher only offers 1440p in windowless mode, while a windowed version supports up to 1080p. That’s my experience, but it seems we shouldn’t have different settings.
