I've observed that Linux (Ubuntu 16.04.1) is behaving oddly. After installing it on my 7200rpm wd blue hard drive, performance has dropped significantly. Interactions like clicking and dragging take around 2 seconds to appear. Even basic actions such as typing keys, moving the mouse, or hovering over icons feel sluggish—typically 2-3 seconds for any response. However, using a USB 2.0 flash drive makes it much faster. Could there be a solution to this issue?

My main thought seems to be related to the graphics driver. You mentioned using the Nvidia version, but noticed latency before installing it on your desktop Unity 16.04. It might be an issue with your computer itself since all your machines are running Unity 16.04 2 laptops, plus a desktop (one Unity and one GNOME), while you don’t experience the same problem. In fact, it ran faster than your Windows installs.

It seems like you're unsure about the issue, but you might want to attempt reinstalling the operating system if it wasn't set up correctly initially.

It seems the screen operation is overloading the processor, likely due to outdated drivers.
