Back then I had Windows on one of my drives that got damaged through Regedit, and now when I turn on my computer I can choose between the old recovered version or a fresh install. The old one isn’t working anymore because I replaced my motherboard and CPU, so it doesn’t fit. Would having this setup on another drive affect my computer negatively?

Files that are damaged are useless and have no effect. It's safest to remove them unless you need specific files.
