And using just one CPU works on Linux too? Have you refreshed the BIOS? If nothing helps, it might be an issue with the motherboard...

What kind of program are you using? Certain tools can only handle half a socket or may not be built for full compatibility.

@Faisal A discovered a workaround? Review the changes; let me know if it helps. In safe mode, open the registry editor and adjust the value under HKLM\SYSTEM\CurrentControlSet\Services\Intelppm to 4 (default is 3). Restart the server.
