I understand it's quite odd to ask, but I still want to find out if M.S.I. motherboards often struggle to recognize a graphics card when it's in X16 mode. My GPU is working at X2, and it functions properly on another Gigabyte board. Anyone with an M.S.I. B560 model has you?

when operating at x2, you have two choices: either insert the card into an 2x electrical connector, which is a physical x16 slot found at the bottom of ATX cases, or place it in the nearest slot closest to the CPU. alternatively, there may be a faulty contact in the third or fourth lane—either inside the slot itself or within the socket (for CPUs, it connects directly from the CPU through the socket).

I placed the card into the top white slot. I assume it's a CPU, but I've already sent it for RMA. My worry is different—it might sound strange to you, but could there be an issue with the M.S.I. B560 motherboard series regarding detecting a graphics card in X16 mode? Will it function properly in X16 mode on other brands such as Gigabyte and Asus?

haven't encountered any particular shows or manufacturers with problems where PCIe lanes disappear. It might be better to remove the CPU and reinsert it, then try the PCIe slot again. This could be a common issue with poor connection.

I've experienced this too. My MSI Z590 A Pro had an issue, but the newest BIOS fix resolved it. Try it out.

It was operating in x2 mode. I updated the BIOS earlier. I understand this could indicate a CPU issue.

It was quite inconsistent—would perform well at x8 gen1, x16 gen2, or any intermediate setting. That unusual behavior stood out clearly. While it might not be your typical problem, it's certainly something new to encounter. The MSI BIOS update for my board mentions resolving the issue in the release notes.

I didn't apply this updated BIOS. It seems my motherboard doesn't allow changing PCIe lanes, while the newest BIOS for the MSI B560 M Pro VDH does support that feature. The update didn't appear to work.

The problem was found: the PCI controller on the CPU stopped working. I tested with another CPU, which recognized X16 on CPU-Z.
