Building the first computer. MSI X870E motherboard paired with Noctua NH-D15 cooler. Placing the graphics card in the PCIe 5.0 slot brings the back of the card close to the cooler. I suspect this might not be ideal. I think the cooler is installed properly. It seems unlikely it can be turned 90°, especially since it's almost square, so rotation probably won't affect it. (Found information about rotating similar coolers to clear RAM sticks)
Thanks for any advice.

Not the ideal choice; using the G2 model or the S model would shift the position to one side, away from your GPU. Checking the specifications for the S model reveals a clear distinction in distance between sides. This isn't a major issue. If you're worried about vibrations between the two units, consider adding a thin foam layer of cushioning between them. Your motherboard might already have such material that you can cut and attach to one side.

If they aren't putting pressure on each other, you're likely okay.

I had a similar issue waay past.
To resolve it, I put a thin paper shim wedged between them.
Actually, I don't think you would have an issue, even with metal to metal contact.
Noctua maintains a database of motherboards and issues for their coolers.
Apparently there is a non offset mounting option:

Mount for CPU cooler had two possible locations. It was relocated to a different spot, only a few millimeters away. The gap between the cooler and the card was opened.
