As title.
I have a MSI RTX 5090 Supreme Liquid which I believe is making a clicking noise every time the pump turns on or off. Is there any software available where I can manually set the pump speed? As well as the fan speed?

Are there any tools you can use to adjust the pump and fan speeds yourself? Have you checked out the MSI Center app to control fans and pumps? This could be a useful article.

Assuming your pump is PWM and linked to a motherboard header, fan control is a useful tool that allows you to adjust the speeds of any PMW port, read temperature sensors, and generate build curves for automatic scaling.
