Pop!_OS install bootloader on external SSD or on any other disk? I'm asking because you can't choose bootloader at installation like in Ubuntu and others.
Linux can influence partitions on other disks. Previously, installing Windows 11 on an internal NVMe drive failed, but using Linux with an external SSD worked better. In Linux, you often see multiple partitions instead of just one per disk when using tools like GParted.
PopOS's setup process is not typical, yet for most Linux distributions you shouldn't alter anything unless instructed. Can the Pop installer let you pick the installation disk? If yes, I assume it would simply place the files there and leave others untouched.
