Check your manual to locate the single hybrid pump/fan header. Connect the 3-pin pump cable there. The fan can be placed anywhere you prefer. What's puzzling is that the hybrid header supports both pumps and fans, while the fan header is specifically suggested for fans only.

The instructions mention a water pump fan header. This is puzzling. The manual describes a 3-pin pump header and a 2-of-4 pin header for two fans, with one splitter included. I think the splitter is intended for two fans.
