When setting up a drive with Windows installed, you will indeed lose the registry information!
When the relevant drive is configured in AHCI mode during BIOS setup, Windows will typically adopt that setting automatically upon reinstallation. The registry changes you make will be removed, but the system will reapply them correctly during the install.
