I upgraded my CPU to 4GHz and everything is working well, the temperature stays normal. My gaming performance has improved significantly, it feels like a major boost. Anyone know how to resolve this?

Let me guess... Windows 8?
I haven't encountered this before, but if you open a command prompt and type.
bcdedit /set useplatformclock true
Windows 8 relies on the base clock rather than the RTC on the motherboard. Overclocking can sometimes lead to unusual behavior in this OS.
I haven't experienced it directly, but I've seen many discussions about it.

It reported a successful process, but everything still runs faster—like the small line blinking twice as quickly while typing. Do I need to restart my PC?

I would restart. A restart is needed to update the reporting clock.
