I don't know the exact motherboard model, but the CPU socket only has four pins. The power supply has eight pins which can be split into two sets of four pins each. You could possibly use just one set to fit into the four-pin socket, though it might not work properly. It's risky with an old motherboard, so caution is advised.

That's why it was designed that way.
4 pins were typical at the time, unless you had a very advanced motherboard.

Using one half of that cable is totally fine, it wont damage anything.
